I am having difficulty using a 3mf file with repetier. I am aple to load it into slic3r but the arrangement seems to have come apart. It is supposed to be a stack of 19 but it lays them all out on a single plane well beyond the extents of the print platform.

Do you load it in host or slic3r? If host is it arranged there correctly? Then check when you slice - there is an option to not autoarrange the objects in slic3r.
