Behaves differently from USB and Repetier

I am having issues with my printer behaving -slightly- differently when printing from a USB stick vs. when I print from Repetier.

Mostly it seems to be in the start up sequence, warming the bed and extruder.

ALSO

It keeps saying that my print is too big for my bed, and it isn't even close, ie 50mm on a 300mm bed... I have told Repetier my bed size and verified it...

so...

1 - how do I turn off repetier trying to control the start up?
2 - convince repetier that my bed is big enough to print things...

Repetier

1. Server prepend and append "Run before job" and "Run after job" from printer configuration->G-Codes->Event dependent. It also enables time reporting (M75 for marlin plus time updates). These have no influence on print and strat/end gcode normally is empty.

2. See popup window where size is exceeded. Frequent error is forgetting purge line, e.g. prusa does this on y -3 and most set y min and bed min to y = 0 so that line causes the error.
