Do you have a fan defined in the firmware? Seems to me that a fan might be set to blow all the time (e.g. to cool the PCB, the chamber...) but in fact the heated bed is connected to the fan pin. What board do you use?

You could try to home and then write the measured height to EEPROM:"G28" (with z) and then "G32 S2". This should update your printable height in the EEPROM.

Did you try to change it in EEPROM settings directly? I.e. via Repetier host configuration tool? (Uploading a new firmware with EEPROM setting 1 will NOT change the values for steps/mm - in contrast to Marlin)

Yes, I know. Before the probe moved to illegal positions and allowed the head to bump into things - so empty measurements is a positive alternative in my books.
