Slic3r generates messed-up slicings

I just installed a newer version of Repetier host (V2.1.6) and I noticed that Slic3r completely messes up after slicing. The sliced object only vaguely resembles the original, large portions are missing. When I go to the Slic3r settigs and use the "plater" tab and do the slice there it works fine. Cura also works fine. I tried installing Slic3r 1.3.0 (just to be sure) but that also messes up the sliced model. I tried just to print the model anyway, but it really prints what is in de (messed up) preview. I tried many models (also from thingiverse) but they all come out wrong. Any ideas??

    In the slicer manager I set the path for Slic3r configuration to: 
    C:\Users\<your username>\AppData\Local\RepetierHost
    And the slic3r program path to:
    C:\Program Files\Repetier-Host\Slic3r\Slic3r-console.exe
    Now the preview looks fine.
    No idea why...

    that is not the regular path where configs are stored and putting slicer data there is not best idea. But it seems that you needed new slicer profiles to get it working again, which happened with path change. So guess some settings you selected were not good - could be incompatibility with older slic3r depending on which old version you used. There had been quite some changes in between.
